I have three children with a GI disease that prevents them from eating most foods. However there are a few that they can still have. We are planning on taking our first trip this summer and don't even know where to start when it comes to food planning. I am thinking we will be making it all and bringing it into the parks, but would love to find somewhere that really specializes in food allergies.

I don't know what kind of eating issues your kids have, but Disney can be very accomodating with food preparation.
It might be easier for you to prepare your food too, you know best, but you might be able to work with the restaurants in the parks.

allearsnet.com has a list of all of the restaurant menus for you to look at.

Thanks! That is really helpful! Two kids have feeding tubes plus a handful of foods, and one has about 12 safe foods. It looks like there are some options for us.

My mom has been with us to Disney on numerous occasions. She has celiac and there is no other place that is more accomodating than disney. They made sure she had bread to eat and pancakes which most restaurants tell her she is on her own. I would suggest making priority seating and when you make the reservations let the operator know what the food aversions are and they know when you walk in door what you can eat and can't eat. They also make accomodations to have food there that your children can enjoy! You'll be impressed I promise you! Have fun!

I have a very limited diet. I find it is easier to just bring my food with me. It takes much longer for Disney to prepare something (and I have been given the wrong food) and this is after I have waited to speak with a manager/chef. I find it very expensive and time consuming, so I bring my own. Disney has no problem with bringing in safe food as long as it is not in glass containers.

All of the WDW owned sit down table places will do a great job. They have a form you can fax in to list exactly what works so they can be sure they have what you need on hand. Be cautious though in Epcot where some places are not WDW owned as well as in AK and DtD. For quick service sticking to your resort is probably easiest so they can have what you need on hand and again they do a great job of preparing what you need without cross contamination. If you do bring foods in they won't be able to warm them for you though.
