Yes you can, we do so at check in.

You can do it at check in or, now you can do it online, up to 10 days before you arrive.

Paying for your room is totally separate from setting up a room charge. Not only can you use a different credit card to set up a room charge, you can set up a room charge with a debit card (with VISA/MC logo), travelers checks, cash, Disney Dollars or a Disney gift card.

You also have the choice of not setting up a room charge at all.

Also ... there is no requirement that you EVER have a card attached to your room.
