That's correct. They don't bridge the price of the tickets they sell, just the ones from outside vendors. They know exactly how much you paid for yours since you bought it from them; when a ticket is bought from an outside vendor, they only know what they sold it to the vendor for, not what you paid for it, so the "bridge" the price to what the gate value is, if it's been used. If it hasn't been used, you don't get price-bridging at all.
 
Going to DL for 2 days. Bought through the Ebates/Orbitz deal 2-day non-hopper passes. Now I want to make them hoppers.
You will go to any ticket booth to do this. Unfortunately for you, at Disneyland they only apply the cost of what you paid for the tickets. So you loose any discount you got. But at least you get the eBates rebate.

Do I make them Hoppers then, or after I have walked into the park and then walk out to go to the other park?

So you do not have a voucher? If you have a voucher it can be used to enter the park they will exchange it for a paper ticket.

There is no where do upgrades inside the parks. You have to visit a ticket booth to do upgrades (in general). If you do not have a voucher & must visit Guest Services to pick up the tickets then you may be able to do the upgrade there, I am not certain though.
