We are going on our first Disney vacation. If there is a ride our youngest cannot ride, would we book a fast pass for just my husband and 3 year old, then I'd just swap after they've ridden? I'm a bit confused.

Yes book your FPs in the way that you described and on the Swap, the 3 year old can ride with you. A total of any 3 riders can ride on the Swap.
