Why bunkbeds? Why not just get 2 adjoining rooms? I don't think you're going to find bunk beds. "The pickings" are just not nearly as diverse as in WDW.
I did some research for our upcoming trip and the ones I remember that had bunks are the Portofino Inn & Suites and the La Quinta Inn & Suites. We're staying at the Best Western Raffles Inn & Suites and I think they also had suites with bunks (we didn't get bunks or I'd be able to tell you for sure).
Just go to www.bestwestern.com and search on Anaheim CA and the Raffles Inn and Suites should be one of the choices.
You should go to the Disneyland Board and ask there, too. There are several DL locals there that may have some inside scoop.

All hotel rooms are adjoining if they are in the same building. Connecting rooms are probably what you mean, 2 rooms with a door opening between.
