Magical express and car seats

So after our disney vacation we will be flying to Texas to meet up with some family. Ds1 dd2 will need their carseats. I've seen that sometimes the airline will load carseats in the oversized luggage area , if my car seat bags have yellow m.e tags will they make it ok, even if they are not in the normal baggage area?

I personally would gate check the carseats and have them put under the ME bus by the driver. I personally would not check them at the counter and have them go through the entire airport twice and then go through the DME luggage system. I would want to know that I had them, in hand, shortly after I landed.
