I don't use chopsticks, so maybe I don't know the rules. What makes it rude to rub wooden chopsticks together????

I believe it is taken as a signifier that you think these chopsticks are cheap and substandard, and you have to sand them down so you don't get splinters. It's like a criticism of the utensils. Of course, a lot of Chinese and Japanese restaurants do give you substandard chopsticks, so....

I think if you did it with actual nice chopsticks, that would be very offensive indeed.
