Reservation info is on MDE. Same with ticket info (if you buy tickets) and dining info.
The MBs are on MDE, and they retrieve the info from MDE when they are read.
So the info is in MDE, just waiting to be read by way of the magicbands. The info isn't ON the magicbands.
With every separate reservation number, we are offered a set of MBs. If you want them, customize them. If you don't, then decline the second set (assuming you don't have other MBs at home).
I did our split stay with different acounts to avoid issues. I use my MDE for the longer stay and tickets. We use my husband's account for the shorter, non-park stay. The two accounts are not linked.
We had a lot of issues using the same account for the whole thing, lost a lot of time at the desk.

If the accounts aren't linked, it likely means that you won't be able to use MBs seamlessly on future trips. You'll have to keep track of MBs. This MB is from this account's reservation and I can't use it with the other one. etc.
HOnestly, it sounds like you've caused MORE headaches by doing it that way.
Glitches happen. Glitches get taken care of. Glitches might happen with the way you've set it up. Different glitches, perhaps, but it could still happen. There's no policy of things being messed up with split stays using the same account. It's all just glitches.

No, we all have the same color on my husband's account, so the room only is super easy. No issues at all this way.
We had issues twice using one account. Our tickets, room doors, and meals got screwed up and it was a major pain straightening it all out. We spent hours doing it.
Since we do a short, non park trip in the front or back of our stay this works for us. I wouldn't do it if both stays has tickets.
