We have already purchased our tickets through Universal's site. If we decide to stay at an onsite hotel will we still have FOTL access even though we bought our tickets before booking our hotel? Are they linked at the time you check in?

Yes, you will have FOTL. Your access to FOTL is through your room key, so once you check in and receive your key cards (one per person), you are all set.
