I check all the sites and make sure nothing requires a deposit or pre-pay. A couple of weeks ago we rented a car at MIA and I had booked with Priceline. Then I saw Costco had a better deal, then PL dropped prices. Then at the last minute (2 days before our flight) Costco dropped their prices. I had checked directly with the car rental companies but there were no good deals for this trip.
A couple of years ago I did book directly with Thrifty since they beat out all others by using a coupon. I really think it depends on where, when and for how long you are going. Check the transportation board here - that is where I found the coupon for Thrifty that got us a car for a week in CA for $11 a day
