ME, but not taking the bus...

I might end up getting a car from the airport to WDW. This might sound stupid, but can I still let Disney collect our bags and deliver to our room even if we don't take the ME bus?

you can if you want but if you don't check in at the DME desk and have your book scanned and your bags don't get to your resort, Disney won't know to look for them because you never check-in at the airport with DME.
Not saying this will happen but if it does you might need to call the airline or go back to MCO to find your bags.

Just get your own bags and take with you in the car. that would be the safest thing to do.
