YMMV, but I went through the no bag line at the polynesian with the type of set up you described.
From my experience last week, every park has a no bag line. And not everyone goes through the metal detector. I couldn't figure out how they decided who went through.

My cover has a velcro enclosure on it so it stays "wrapped" around the camera. I'm pretty sure from other threads there are metal detectors, but not everyone has to go through them.
From what I saw, the people from the bag check lines then went through the metal detectors. Most from the no bag line did not. Occasionally security asked someone from the no bag line to go through the detector.
I've got one of those types of covers on my camera as well. I would usually wear it around my neck and go through the no bag line. Honestly, it depended on the day whether they made me then open it up or not (never made me go over to the bag line, though). Hope that helps.
