Disney also adds in the cost of Magical Express (which is a nice convenience but not free). They add everything free into their overall price. It's pixie dust trickery I tell ya.

What's up with Universal charging for parking when staying on site?

As PPs stated, Disney rolls it in for everyone - that's why if you stay onsite at Disney you don't have to pay the parking fee if you choose to drive from your hotel to the parks rather than take Disney transportation.
