Yes, you miss most of the queue when you use FP+ on Mine Train.

The que is neat but I would rather have the fast pass! We had fast passes once and had to wait in the stand by line for the second ride.

YOu will miss most interactive and regular queues with fastpass. The interactive queues are designed to help alleviate the aggravation of long queue waits.
