How does this work? Is there a line for each? And if so, how do they funnel people through? People waiting in the standby line, do they sit there waiting for the Fast Pass line to empty or do they alternate people through?

Yes, two different lines that meet up at some point. Usually the standby line will be held for fastpass. Sometimes they may wait for a few people to gather in the go line before they go ahead of standby.
