When we took the keys tour 4 years ago the guide CM said when the collect them they give them to children's charities.
They use the money to offset the costs of changing all the signs on the ticket booths when they raise the prices every six months.

What I have heard as well. The water is occasionally drained and the coins removed--the amount is supposedly in the hundreds of thousands of dollars ($100,000s) each cycle.
That's what I heard as well...I think they mostly give it to UNICEF since that is who sponsored the pavilion the ride was created for at the World's Fair.
The coins from the various IASW attractions do indeed go to UNICEF and have since the 1964/65 Worlds fair.
The other attractions and fountains go to other charities.

I hope they save some of the coins for the geniuses that stick their hands in the water and amputate their fingertips. On second thought I wonder who gets the finger tips...
