My corporate travel agent booked me on AirTran and I didn't have any problems using online check in. I think when it is 24 hours before anyone that has a ticket can use online check in.

It depends on the type of ticket you buy. If you buy business class or coach class advance seating, you can select seats when you buy. If you buy the web fare or coach lowest fare, then you have to wait until check-in (online available 24 hours ahead). I have a friend who flew Air Tran last Saturday, she said practically the whole plane was open when she checked in 24 hours ahead.
I wasn't in business class. I was in coach. I just waited until the 24 hour mark and signed on and selected my seat.
I also did it for the return trip but couldn't print my boarding pass. I checked in online, selected my seat, and they printed my boarding pass when I got to the airport.
If you have paper tickets you must check-in in person at the ticket counter or with a sky cap at curbside check-in.
If you are electronically ticketed, however, or have paper-less tickets you need not see an agent (or really anyone) and can check-in online. Unless you cannot print out your boarding pass, then you must go to the ticket counter (as you are likely going to be a selectee).
