Boarding passes & Seating on AT/ Southwest

For our July trip we are traveling from PWM to DAY and back, with reservations made/tickets purchased through Southwest inline. Going to Dayton, first leg is Southwest, second is AirTran; the order is reversed on our return. I bought EBCI for both WN legs, although I know AT doesn't do EBCI.

How do we check in, and with whom? The website says that we will be assigned seats on AT when we check-in, so do we have to do an AT check in online, 24 hours in advance, for just the AT leg? This is OK going to Dayton, but we will not have Internet access prior to our return flight. Also, on the return, as AT is our first leg, do we check in through AT, or through SN, as that's the airline we purchased through? Finally, are we eligible to pay to pick seats on the AT legs? (not that I would... Our "free" trip has already cost $50 to purchase additional RR points and $52.50 for fees and EBCI!).

We have pretty much the opposite as you, we booked on AT but have one leg SW now. We were told that you check in online on the airline you purchased tickets for. Which for you would be SW. Now since you have EBCI I would guess it would check you in for your AT portion as well, but I would call and double check that, I am not 100% sure.

According to what others have reported since you booked on SW you cannot pay the fee and choose seats, you are assigned at check in. Since you booked on SW you still have no baggage fees. When you get to the airport we were told you go to the check in desk for whichever flight is first.
