We are renting a car. Can I have them bring my bags to the resort without usingthe shuttle service?

I was wondering the same thing myself! I should have asked when I had CRO on the phone and he asked me if I was interested in the Magical Express. I just said "No thanks, we are renting a car".

From the Magical Express FAQ for Travel Agents in the thread http://www.disboards.com/showthread.php?t=703882

Can a Guest book a “luggage only” transfer?
No. </blockquote>
Let's face it. One of the main reasons that Disney is eating the expense of Magical Express is to make it difficult to spend our money off-site. So Disney will not incur the expense of handling your luggage from MCO to your resort room if you're renting a car at the airport.

Of course, Disney can't prevent you from renting a car once you're onsite. However, Disney knows that once guests are onsite without a car, most guests will be unlikely to go to the trouble of renting a car.

If you are on one of the participaring carriers for the Resort Airline Check-in, then it looks like you can do the luggage-only transfer on the return trip (if I am reading it correctly).

From the FAQ linked in Horace's post:

Does the Guest have to utilize Disney’s Magical Express return transportation service back to Orlando International Airport to participate in the Resort Airline Check-in?
No. This service is available to Disney Resort Guests on outbound flights with domestic service provided by American, Delta (including Song), Continental, and United (including Ted). They can take advantage of the motor coach transportation back to Orlando International Airport or arrange their own transportation.
Since these Resort Airline Check-in desks are operated by a third party (and probably paid for by the airlines at least to some extent) Disney probably doesn't have a financial stake in the return trip.
