If I book a connecting flight on Airtran, am I going to have to pay the seat fees twice? We have three small children so I always get the assigned seats and am trying to figure that plus the luggage fees into our pricing. Right now the SW flight is about $40 more, but I think once I add in the fees they will really be about the same.

No, the fee is in each direction so you pay once going and once coming back.

Just be careful with SW as you will have an A, B, or C boarding pass.... the tough thing about connecting is if you connecting flight is late and you don't get to the next gate before boarding, you are basically at the mercy of everyone on the plane to make it work...... now, if you are there in plenty of time, you will be able to board at your boarding number...... just a thought......
