AirTran baggage fees and Resort Airline Checkin?

I'm looking at booking Southwest to MCO and AirTran home. I understand that if you book the AirTran flight through Southwest.com, the baggage fees will be waived.
Will the CMs at RAC be aware that we don't need to prepay baggage fees when it's an AirTran flight?

They ought to be. I've heard of some folks having troubles with misplaced luggage or overbooking due to the SW/AirTran merger, but nothing about the baggage fees being imposed on AirTran flights booked via SW.
