On nights when there are two MSEP (9 and 11) and Wishes at 10pm, which direction does the MSEP go at 9, and which direction at 11?

To the best of my knowledge, MSEP never changes direction. In effect, it runs in one continuous loop. It enters the park at Town Square, travels around the hub, and through Frontierland, exiting the park near Splash Mountain, and loops around the backstage area, to line up for the next performance. It is basically one big circle.

So, in short, the answer to your question is it always starts in Town Square and ends in Frontierland.

So I always wonder this but have never asked....why does MSEP run that way, but every other parade (that I've seen, anyway) run the opposite way?? Obviously the two start/end areas connect some way, so what is the reason? One of these days I'm taking a backstage tour!!!

This is just a guess but they probably keep the Daytime Parade floats behind the Frontierland area and the nightime floats behind the Town Square area.

Up until last year, both parades went the same way, ms to Frontierland.

That route is mostly uphill whereas the other way mostly downhill. Id wager that's the reason. They're both stored at the same spot iirc

Another reason not to run the regular MK evening parade in that direction...

Guests tend to "follow" the end of a parade, especially if they decide that
the parade will be the last thing they do before leaving the park that night.

If MSEP ran towards the "exit," that could create a dangerous night-time crush of guests in the Main Street/Town Square area, as so many guests would funnel into that cramped area at once.

Guess wrong, all (including MiSiCi, MVMCP & MNSSHP) floats in the same place.

FoF would be going the same way as MSEP but there were some "ground clearance" issues with a couple of floats at one location going that direction that are not issues going "backwards", hence, parade runs "backwards (at least that is what I was told by some of the float drivers and parade captains).
