Trails End is at Fort Wilderness Campground.
Whispering Canyon is at Wilderness Lodge.

No. Trail's End is at Fort Wilderness. Whispering Canyon is at Wilderness Lodge. They are somewhat connected, but if you go to the Fort you will be a good distance from WC.

so I was looking at robo's maps and from the dock at MK it has MK Shuttle boat and MK Ferry, which of these would I take to fort wilderness to get to trails end?

You want the resort boats. The Ferry runs from TTC to Magic Kingdom. Just had breakfast at Trails End a few weeks ago and it was great. And it doesn't cost much more than getting the bounty platter and a coffee from quick service.

We have eaten at both. Both are good. The Trails End breakfast is an awesome deal!

You want the resort boat that goes to Fort Wilderness. I don't remember the flag color (green i think) but the signage at the MK docks is good. Allow a good 30 miunutes
