For SeaWorld, best advice is to hit the rides early in the day (if you're into that) which are Manta (closest to entrance), Journey to Atlantis and Kraken (relatively close to each other) and then the ques will be short again later in the day.
On your entrance to the park, pick up a park map which on the reverse has all the times of the various shows, this will ultimately shape your day. To get a good seat for the popular shows, depending on crowd levels, anything from 30 minutes + prior would get you a decent seat.
Other than that, SeaWorld is a pretty relaxed day, no rush.
Aquatica, I'd aim to get there early if you want to sit around the main pool. If not, there are other areas in the park which I actually prefer and some are a lot are quieter. (My favorite spot is by walkabout waters, where you are close to the Roa's Rapids, their lazy river, and also a kids play area and some other slides).
My advice would be to hit Dolphin Plunge (the most popular attraction) early in the day and Omaka Rocka, which is their new attraction. Then the rides are pretty much spread out, and as expected will have long lines between 12-4.
