I know when you book a room only reservation the deposit is equal to one night's stay. My question is in regards to having a pin for a discount on room rate, is your deposit the rack rate/night or discounted rate/night?

The discounted rate/night. It's whatever your one night's stay would cost.

A package includes tickets and can include a dining plan. If you have an AP you can get a dining plan only package. They also have some other packages such as the platinum plan that cover activities as well as dining and tickets.

Generally, you can, but that changes your reservation into a package. The CM will book the package and cancel the room only reservation. You will then be subject to all the rules of a package: you will have to pay the $200 deposit, or if within 45 days of your trip, pay the entire balance; you will have to cancel no more than 45 days out or pay a penalty; etc. And, at least currently, the CM will refund the deposit you put on the room; they cannot transfer it between a room only reservation and a package reservation.

If you're not getting the DP, there is little advantage to booking a package. You can just buy tickets from Disney, or (as I do) buy the tickets from a discounter like Undercover Tourist and have them added to your room key when you check in.
