I would think that if you could, EPCOT's France would be the best place to start. You might try the World of Disney store in Downtown Disney's Marketplace too, though- it's probably one of the biggest stores on the property and they always have a lot of stuffed animals. You don't even have to pay admission to get into Downtown Disney, so it's worth a shot!
Remy, the Rat in Ratatouille, was available in the France Pavilion at La Maison du Vin shop. They were (about 3 months ago) in the back by the kitchen things.

I was there recently, about a month ago & was looking for Remy merchandise. Very disappointed that the only stuffed toy I could find was at the above location, but the toy had him holding a spoon with a apron on. I couldn't find anything just of Remy, stuffed toy wise anywhere. I looked everywhere!
I only remember seeing the Remy in the chef's outfit lately, but he's very cute.
In the past there have been some other items related to Ratatouille at the France pavilion.
A cookbook - mostly recipes for kids, but still fun to read.
A wine glass that says "Merci Remy" with a paw print.
A three tier dessert tray with a glass Remy figure on the top.
And my favorite Remy item, a chef hat. Unfortunately, I've only found this at Disneyland Paris.
