I don't know of any car rental company that charges you a toll fee if you don't actually go through an automatic toll. If you pay the tolls in cash with any of them there shouldn't be a charge by the rental company.
I did some research and it seemed alamo was the only one who didn't have a mandatory daily fee on day your went through a toll, even IF you paid cash. I want to confirm this.

Last time I rented with enterprise and they had a switch to activate the prepaid toll in their cars if I wanted to use theirs. It also depends on where are you driving, for example Miami Dade county eliminated all cash toll booths, they all charge by the plate, in that case you have to take a tool free route to aboid the rental company fee
This is correct, but... if the renter forgets and "accidentally" goes through one of the electronic only tolling lanes, (or uses a toll road in a electronic-only tolling area like Miami-Dade), some rental companies charge a daily fee for the length of the rental contract (subject to stated maximums) whether or not etolls are used the rest of the rental period. As far as I can tell, Alamo, National, and Enterprise all use the same system that only charges the fee on the days (24 hour periods) an etoll is incurred. Hertz and Firefly are similar. See the webpage above for details and for other rental companies.
Alamo/National/Enterprise have the best option by far if you want to use the companies tolling system or you accidentally miss a tollbooth or come upon a Sunpass Only exit as you will only be charged on the days that this happens.

As long as you pay the tolls by cash at the tollbooths, you will avoid the "convenience fee"
Should you happen to miss a tollbooth or be in an area that only has "Sunpass Only" exit/option, you will be charged the "convenience fee" but only on the days that you actually incur a toll in the Sunpass Only lane.
With Avis/Budget/Payless, you can avoid the convenience fee by paying the cash tolls at the toll booths.
Should you miss a tollbooth or be in an area with Sunpass only lanes, the rental company will charge you the convenience fee for every day of your rental
With Dollar/Thrifty/Fox, you can opt out and pay cash at the tollbooths, but be warned: should you miss a tollbooth or be in an area with Sunpass Only, you will be charged $9.99 admin fee + the toll charge for every missed toll (not per day)
