It really does depend less on how you check in and more on what the resort needs to do to fill the rooms. It's like a big game of Tetris - they want to fill every room possible. Sometimes there could be an overbooking of one category and an underbooking of another, so people get moved around (this can also result in downgrades, although they try not to do that). Sometimes there might be a nice suite that MUST be available on a certain date, so they slot someone in who just happens to be checking out the day the suite is needed for the VIP (this happened to us at CR once - upgrade from a standard view wing room to a suite for a ten day trip - it was great!).
Just because you CAN do online check in doesn't mean you HAVE to do online check in. It's totally optional, and doesn't affect your ability to book FP+ or ADR's. If you feel that by interacting with the front desk CM's you have a better shot at an upgrade (complimentary or paid), then just wait and check in at the front desk.
