We are flying into Orlando on Southwest. I know only participating airlines are used with Magical Express and Southwest is not one of them. But in speaking with the CM she said I tag my bags and check them at my departing airport and they will be in my room regardless of airline used to fly in. Is this true? Is the participating airline only for departing Disney? Just worried that I wont go looking for my luggage when we get to Orlando and it WONT be in my hotel room!

I believe this thread from the transportation forum has the answer to your question:

Disney's Magical Express - What "Participating Airline" Really Means!
Okay, so there still seems to be some confusion about the term, "Participating Airline" so I figured I'd help explain this.

"PARTICIPATING AIRLINE" ONLY REFERS TO THE RESORT AIRLINE CHECK IN DESK.

IT DOES NOT REFER TO GROUND TRANSPORTATION TO/FROM THE AIRPORT, OR INBOUND LUGGAGE TRANSFERS.

Inbound to Walt Disney World:

Anyone who flies into Orlando International Airport with a Disney resort reservation can take advantage of Disney's Magical Express ground transfers, along with luggage transfers.
You do NOT need to use the luggage tags to take advantage of the ground transportation. You are more than welcome to claim your luggage at baggage claim and bring it on the bus with you.
You can still take advantage of luggage transfers without using the yellow tags. Just proceed directly to Welcome Center and give them your claim tickets.
You DO need to use the ground transportation to get your luggage transferred.
You MUST have reservations prior to arriving at OIA.

hth!

We use SW and ME and never have had any problems. When leave the resort we take our bags with us and put them under the ME bus. Once at the airport we check in as usual.

Magical Express and SW Air work out great together so don't worry. FYI: 24 hours before your flight home go to the front desk of your resort, give them your confirmation numbers and they will print out your boarding pass for you!
