I really want to ride the newest and most popular attractions at Disney World, such as Avatar and the new Toy Story Land in Hollywood Studios. Do you guys think that going during magic hours will allow me to wait in a smaller line, or do you guys think that it doesn't really matter when I go for these rides and the line is always pretty much the same length. I'm looking for suggestions on when the lines for these rides will be the shortest so that I can maximize my time in the parks.
 
Sometimes during EMH the lines get really long. One time when I was there it was 2 hours for flight of passage, at 8:30 am! Try to get fastpasses or go later in the night.
 
The first hour of evening EMH will still have long waits. The second hour is much better.

Flight of Passage is going to be rough without a FP no matter when you go.
 

For Avatar: Get to the park an hour before extra magic hours open, walk straight there. You’ll get on quickly. You’re still waiting but at least you’re waiting when it’s cooler and it doesn’t take any of your later park time.

For Toy Story: get to the park 30 minutes before the early extra magic hour. Walk straight there. You’ll get right on. Also neat park close lines have been 30-45 minutes already. Depending when you go this might be fine to ride almost anytime.
 
Just one moment in time example, but we were at last Friday's PM EMH at DHS - 10:30pm-12:30am. Got in SDD line at 11:42pm and had a 43 minute, 22 second wait (it was posted at 90 when we got in line). Line moved quickly. YMMV!
 
Your best bet is to Fastpass the rides you most want to get on.

Assuming you can't get a FP+, your next best options are as soon as the park opens or just before it closes.
