We have an ADR for CRT at 8:35am and this is the day that we have to checkout. We're using Magical Express but our flight isn't till 4:10pm. Will we be able to go to breakfast first and then come back to the room in time to check out or is there an option to check our bags with someone before we leave for breakfast so we could spend a little extra time in MK our last morning?

If you are flying a participating airline, check your bags at the RAC desk as early as 5am. Then drop your carry on stuff at bell services (or all of your bags if not flying a participating airline) for them to store until you return from MK. Make sure to arrive back to your resort in plenty of time to get your bags and be out the DME bus stop. You should be out there at least 15 minutes early.

Flight at 4:10 means being on the Magical Express bus around 1:10.

Shoot to be back at the resort an hour before that; makes stepping off the park bus by 12:10.

This would mean telling the family at 11:00 that it is time to stop what you are doing and head for the park exit.

Checkout time is 11 AM for most resorts. You will probably not have any more time in the room unless you headed back to the resort immediately after breakfast, or arranged in advance for late checkout.

The Resort Airline Check in desk is either near the resort front desk or near the tour bus platform. I haven't actually looked for it in resorts but its exact position may vary.

The resort airline center is located at luggage services. If facing the main building from the outside, this would be on the far right corner of the building at POP.

Your magic express bus will leave POP for the airport about 3 hours before your flight time. Check at POP desk for exact time. For your 4:10pm flight this means about 1:10pm so be back at POP before this.

You can check your bags in at resort airline center. This is the same as if you were at the airport yourself to check luggage.

For southwest, make sure to check in 24 hours before your flight unless you paid the $10 extra per person for automatic early check in. You can do this online or go to guest services at any Disney resort or park and they will do it for you. I use my cell phone to log into Southwests website to check in 24 hours prior. You can do it either way, but it is easiest if you have POP do it for you.
