We rarely eat in a McDonald's, but on the times that we have, there has often been a cluster of people waiting at the counter for their orders in addition to the line of people waiting to order. If my husband or another adult is with me and my daughter, one of us will go sit and wait for the other person to bring the food. It is much more problematic to have a party of people waiting at the counter than it is to have the unneccesary people sitting out of the way. We don't sit at McDonald's because we can't bear to stand for three minutes; we sit because we are in the way.
I haven't been to Disney in 18 years, so I can't speak to the difference aside from what I have read here. I would do the same if it seemed crowded with people waiting for food at the counter unless an employee told me otherwise, because it wouldn't occur to me that it would be a problem. However, I wouldn't force someone to eat at a trash can or deny someone who asked to share my table, nor would I sit if I was not eating there.
I guess my point is that most people who "save" tables are really trying to relieve congestion at the counter and assume that, like McDonald's, there won't be a seating problem where people are not being seated with food. It isn't a malicious thing. It is often an effort to be polite by not blocking the service area.
