Getting around San Diego without car rental

We are planning a trip to San Diego and Anaheim. We are flying into San Diego on March 24th. Going to the Zoo on the 25th and then early AM on 26th taking AMTRAK (children are really looking forward to the Pacific Surfliner)up to Anaheim to go to Disney Land for 4 days then back to San Diego For one day to enjoy Mission Beach before we fly home on the 31st. We are staying at a motel on Hotel Circle South. We are trying something new. We want to try and get away without renting a car. How easy is it to get around San Diego using public transportation or shuttles. Obviously we know we can get a shuttle to and from the Airport but we wonder about the rest. Any help would be greatly appreciated.
 
You can, but make sure to plan in time to get there. Our public Transportation runs slow. You may also want to spend time on their website (http://www.sdmts.com/ and it will give you an idea of the time restraints, along with letting you know what bus, trolley, etc. needed to get there if possible.
 
I would call your hotel and ask for some info about public transportation near the hotel. Also, you can use Google Maps' public transportation search to figure out bus and trolley routes between locations.
 
I am planning to do something similar and I found Googlemaps to be the easiest to understand. Put in point A and point B and then click on the bus icon.

We plan to fly into SD, do mainly Sea World and Mission Beach, then Amtrak to Anaheim and fly out of SNA. Looking at staying at The Dana as you can walk or shuttle to Sea World and bike to the beach.
