The majority of my cruises I have booked a 9c GTY, OGT or VGT. I've never been unhappy with my room, but I'm not fussy. Most cruises sell out so arguing at the port might by pointless. San Juan's not a huge seller, but they will offer GT rates and military rates and such. I don't how, but cruises always seem to be sold out by sail date. Deck 2 goes GTY pretty quickly. I'm sure they do this so they don't have party's of 2 booking rooms that sleep 4. It gives them more control over the inventory, and the can place people appropriately.
I don't know what category your looking at, but I do know going from a 9c or 9b to a verandah can be a pretty substantial chunk of change. If that's your dilemma I sympathize.
