Booking for June-our dates span the cut offs for discounts.

Ok, so help me out. I'm trying to figure out the best way to go about doing this.

I am an AP holder. We've decided to do a June trip. I can take advantage of the spring room AP discount that ends June 15 but if we go past that June 15 date, what then?

Do I wait for the AP Summer discount?

And do I book the two separately? If I do that will that cause mayhem? (Ok not really mayhem but, you know, will it be a giant pain?)

To have two different discounts, you would need 2 reservations. I would book the part that is available under the spring discount now, then consider making a non discounted reservation for the other days that you want to use an AP discount for. If they release the AP discount and it covers those days and is available for your resort/room type, you could add the discount.

The risk of course is that the AP discount doesn't cover your dates, or your room type is excluded, etc.
