If during your flight you have a plane change, say BOS-BWI-MCO, do you get a new boarding order for the BWI to MCO leg and if so, how? Do you check in twice at the 24-hour mark?

Fortunately, I have only flown direct but the flight I am on BWI-MCO also has passengers from the BOS-BWI flight.

I purchased EBCI but am curious as to how it works.

You will get a slot for each leg. At least that's what I had happen. No need to check in twice.
 
When you check in for your 1st flight, say the BOS-BWI, you will also get checked in for the 2nd flight, BWI-MCO. So if you check in at the 24 hour mark for BOS-BWI, and you have 1 1/2 hour on the ground at BWI, you will basically get checked in at the 27 hour mark for BWI-MCO. You will also be able to print the boarding passes for both flights at the same time. It works the same way for EBCI. When SWA check you in at the 36 hour mar for your original flight they will check you in at that time for any connecting flights.
