This will me my first time ever purchasing an annual pass, however with 2 trips within weeks of each other later this year it is our best option. My question is when is the annual pass start date, when I purchase it or when we use the certificate at the park for the first time. I want to get the most use out of it. Also are you permitted to use Disney gift cards to purchase these online? Thank you.
 
Assuming that you are not purchasing at Disney, date starts when you activate it. And, you can use gift cards.

If you are buying on-line with MULTIPLE gift cards, you may need to combine the value of those gift cards before you can buy the AP.

Go to https://www.disneygiftcard.com
Then choose the "Manage Cards" and "Transfer Balance" options and follow the directions to combine the amounts from multiple Disney gift cards into
one gift card with a large monetary value.

We are also planning on purchasing AP's for our May and October trip this year. Once we purchase online, can we use it to set up fastpasses and if so how would we do this.

I haven't used an AP yet to do this but you do it the same as you would any other way, adding it to your MDE. From what I have read if you are staying off site you only get 7 days worth to book once one day is used you can then see if you can book another day, depending on what may be available. If you are staying onsite it is the length of stay.

30 days in advance with no WDW Resort stay.
60 days (plus length of stay) with a WDW Resort stay.

If you're logged in when you purchase, they'll show up automatically in a min or two & open up fastpass. Otherwise, I'm pretty sure the exchange voucher that comes in the mail has a number to link in MDE that does the same - I did the former so didn't look at mine super-close

If I'm not mistaken, your other alternative would be to purchase discounted E-Tickets from UT or similar, use the ticket once, then upgrade at guest services inside the park. This would bridge your ticket, and could save you a couple of bucks. It isn't necessarily significant, but definitely an option. As soon as you link the original tickets to your MDE account, you will be able to book FP+ (if your within your booking window).

When upgrading a ticket, the start-date of the NEW ticket (in this case, an AP) is back-dated to the first day that you used the original ticket.
(That's what makes it an "upgrade.")

We bought our tickets in December but used them in March. March was the start date.

The date starts when you go and use them. Not the date of purchase.
