During the morning extra magic hours is Kilimanjaro Safaris open during that time? I was wanting to get that done and out of the way during that time if I could...

How crazy is the line, typically? I've read horror stories of other parks of people who got through bag check during EMH and by the time they got to X, Y, or Z, the line was already an hour long. I was hoping to knock the Safari out during EMH on our Animal Kingdom day, both so we don't have to use a FP and also because we should have a good chance of seeing the animals.

It's fine, if you head there in the first half-hour of the EMH.
Arriving well before the start of EMH and heading to your first ride is the way to maximize AM EMH.
You can get to much more experiences if you are there, first-thing.
You can ride Safari and EE and more in that first hour.
If you want to ride anything twice (I recommend Safari at least twice per day,) you can do so during AM EMH.

BTW, there is little truth to the info that the animals are only out and active in the mornings.

Each time we ride, at any time of day, is a different and fun experience, with different combinations of
animals, some even much more active in the later times of day.

We're thinking about trying to take advantage of AK EMH in the morning and then hitting a different park in the late afternoon / evening after a pool break. Is it possible to use my FP for that day at the second park provided we are at AK first thing and hopefully cruise through much of AK with the help of the extra morning hour and not using our FP there?

Assuming you're not going at Christmas or another really busy time - definitely! We often do that. The only challenge can sometimes be Kali River Rapids - we like to leave it to later in the morning so we're not wandering round wet but if it's a hot day the queue can build.
