Airtran question

If I pay for seats now and then upgrade to business class at the check in counter, will airtran put the money I pay for the seat now toward the cost of an upgrade?

I have never upgraded at the counter but always upgrade, every flight, at the 24 hour mark. And I do pay for exit row at booking. I always pay the net difference, $49.
