Agent Counter AT booked on SW

We booked flights in Sept to MCO on SW website, but are flying AirTran. I have read that we will get randomly assigned seats but the agents at the check in counter may be able to put us together. My questions is which counter? Do we go to the SW counter since we bought our tickets from that website or the AirTran counter since that is who we are flying with? Where will we check our luggage at?

I know at my home airport (PHL) and the few I've flown from recently (AUS and HOU last week), southwest and AirTran share a counter and luggage check in, both curbside and inside. So it may be the same at your airport, in which case you would go to the shared counter. Though, someone else may be able to confirm this, I think the seating arrangements are juggled by the gate agent, not the ticketing counter before security.
 
We went to the AirTran/Southwest combined ticket counter in Pittsburgh and they were able to change our seating and put us together for the flight both ways which was a huge relief to me. We also had to take our luggage in to the same counter because Skycap could not check it due to being booked on AT through SW.

Now, our return flight was cancelled but that's a whole other story and mess which you can find in the "actual experiences with AirTran booked through Southwest" thread ha ha :)

You will go to the operating carrier's counter (in this case AirTran is they have a separate counter). This is the same if you buy a codeshare ticket from one airline to fly on another (such as buying an Alaska Airlines ticket from Delta or American, or a United ticket from US Airways).
 

We just did this on Sunday. You will have to go to AirTran. We waited until we got right to the gate because the line at the check-in counter was very long!

It couldn't have been easier and the man who changed us was very nice.

He did tell us he wished Disney wouldn't try to assign seats when they check ppl in because they don't know how to assign seats together. They have just been grabbing any available seats. He apologized for 'bad mouthing' Disney and said he just wished they wouldn't assign seats :)
 
Thanks everyone! There are two adults and two kids flying, and I'm a little worried about us getting scattered through out the plane. I don't care if we don't all get together, but would like at least two and two.
