I think that you are asking about the land and sea package. I have always booked them as a package. But for some folks it works out better to book them separately.

I think there is more flexibility in booking separately, and I think it works out to be a better deal as well.
 
The pricing can vary--look at it both ways. However, if there are any specials offered, you have to book separately to get them. For instance, you can't get free dining on the land/sea. We were able to book a bounceback cruise special and a WDW free dining special by booking separately.

Also, booking separately gives you A LOT more flexibility to get what you want. You might want a balcony on the ship but are happy in a Value resort on land--can't do that on the package!

Every part of the package can be purchased separately, and might save you a lot of money!
 

I book seperately as it is a lot cheaper for us.
 
on our upcoming vacation, I had to book them seperately because:

1 - I wanted to be on the Disney Dining Plan Plus at WDW and you can't book that in a land & sea package

2 - I wanted 1 resort room for all of us & 2 staterooms onboard

Actually, you CAN add the dining plan to the land/sea package. You just can't get the FREE dining plan when it is being offered.

You're right, you couldn't do one room on land and 2 on the ship.
