What is the difference between WP express and Cafe? Can I use the DDP with either of them?

Express is a CS, Cafe is a TS. You can use dining plan credits at either.

There is also the Wolfgang Puck Upstairs Dining Room, a more upscale choice that does not accept the dining plan at all. You should also remember that there are two Wolfgang Puck Express locations at DTD. The Marketplace location has more seating and a more extensive menu than the West Side location (which is right next to the TS restaurants)

I knew about the Upstairs Dining Room and we knew we couldn't go to that.

So, if I understand you correctly - there are 2 WGP Express's and 1 WGP Cafe and all three take the DDP?

Not necessarily.

The Express at Marketplace has an extensive menu and is generally called the best CS deal on WDW property. Be sure it's the one at Marketplace you go to if you want the larger selection though, not the West Side Express.
