Apparently Disney labels the GF as the actual flagship resort. I personally think that the CR is more of the flagship resort-- it's the first resort that comes to my mind when I think of Disney. The combination of the monorail, it being one Disney's first resorts, and being the closest resort to the MK make it the flagship resort in my opinion. But like I said, Disney says it's the GF.
 
The dialouge that's played on the monorail says that the GF is the flagship resort as well.

Disney started using the hoity-toity "flagship" moniker when it opened the GF, and it deserves it, but I can find a couple of old WDW videos from the seventies and eighties on YouTube in which the Contemporary gets the capital-of-the-World treatment -- which it was! It was the convention resort, contained the most restaurants and rooms, and the nicest suites.

I still regard the CR as Disney's capital, which, like the real-world equivalents in most states, is not the most attractive place but its' where buisness gets done.
 
I would say the CR. When you think of iconic images of WDW the monorail going through CR if one of them right behind the Castle and Spaceship Earth. Even non-Disney people recognize it.

I don't remember ever hearing that while on the Resort Monorail when it goes to the Grand Floridian. In fact here is a link to a video of the Resort Monorail going from the Polynesian to the Grand Floridan and the Grand Floridian is not mentioned as the flasgship resort of Walt Disney World.

To me this is a toss up between Contemporary and the Polynesian as they are the two originals. I picked the Poly as that is where I have always wanted to stay and will be there in December. Wooo Hooo!!
