Which DVC villa is best for young children?

I'd go with the BLT. Don't own there but you can get to two of the four parks without folding up a stroller. Same with BWV & BCV but with the BLT it's the MK and Epcot instead of Epcot and MGM(Yes, I'm aware of the name change).

As far as the rooms they're all nice. I've stayed at all of them other than OKW and those are the biggest so I don't see much downside. It all comes down to location and theme.
 
Much as we love OKW...and we do LOVE it...with kids the ages of yours I would not pick that as my first choice. Reason: the beds in the studios there are VERY tall and I would be uncomfortable and worrying about somebody falling out of bed...even if there were bed rails (which I believe should be available). I assume you'd have the little one in the pack n play...If it were me, I'd be more comfortable putting the 2 yo and 6yo either on the foldout or one or both on cushions, air mattress, sleeping bag, whatever, on the floor. You would have more floor space that way when the pullout was closed and something to sit on besides the TALL beds and the dining chairs.

I think personally I'd choose Wilderness Lodge Villas for the proximity to Magic Kingdom and the ability to take the boat over. And if it hasn't changed since we were there a few years ago, the kids will love watching the fish in the water while waiting on the dock. AND you would be a boat ride away from Fort Wilderness which has the petting zoo, campfires, nightly movies, Mickey's Backyard Barbecue, Hoop de Doo Revue, etc. AND the Electrical Water Pageant goes by every night...plus the geyser...ALL the DVC resorts are great but with kids of those ages, that would be MY choice.
