My sister has some intellectual disabilities and she also cannot walk/stand for long amounts of time. Two yeas ago we took a wheelchair to Disney and took her through the parks with minimal problems. Most rides we were able to board the lines through the handicapped side. Almost like a fast pass but not. I understand now that we may not be able to board like that. Is that so? If there is another thread that answers this, please point me in that direction.

For most rides, wheelchairs go through the regular line or FP line if using one. For the few lines that are not mainstreamed they would direct you to the appropriate entrance.
 
Disney has a disability service that allows guests with disabilities to wait outside of the line if their disability makes waiting in line not possible.
The program is called DAS (Disability Access Service) and guests whose needs are met by using a wheelchair or other mobility device don't use DAS.

not sure what kinds of needs your sister has besides she can not walk but most lines are in side ( AC) or in the shade there are a few that are interactive and themed ( who would have guessed with disney :) )

I would think of things your sister needs help with in line and go to GR and say in lines my sister needs help with _________ ( Or something like that) the CM at GR are great at helping to come up with a plane so that you can do disney and have a great time enjoy your trip
