Hi, new to the boards and the wife and I have decided to Celebrate our 40th birthdays at WDW. I keep reading about ap rates, can some one explain?

Welcome to the DIS! :)
AP stands for Annual Pass. Sometimes Disney issues discounted room rates to Annual Passholders as a perk for having an AP! There is alot of waiting around and predicting about when/if they will come out here on the boards!!

Annual Passholder rates. If you buy an annual pass you MAY get a discount on your room. They are traditionally released 30-60 days before arrival dates and depend heavily on when you plan to go... the slower the season the better the discount.
It may still be advantageous to get an AP even if you arent planning to go back in a year.In October i saved 900 dollars on my room by paying 465 for an annual pass, after you deduct the cost of the pass i still saved over 400 dollars plus got park admission.HAving an ap also entitles you to purchase the DIsney Dining Experience which gets you 20% off many table service restaurants in WDW, we saved an average of 10-20 dollars per meal so it was well worth it.

Do the annual passes work at disneyland and disneyworld or are there two seperate ones?

they are seperate. Each one has their own annual pass.
