Does anybody know if you can upgrade a Southern CA City Pass (comes with the 3 day hopper) to an AP. And what the value is on them? Thanks!

Yes you can upgrade the CityPass to a Disney annual pass on or before your 3rd day at Disneyland. You will be credited $186 towards the annual pass.
