Two Disney Hotels for same dates -- Am I going to have an issue?

I currently have Pop Century booked for a week through disney world directly in February. It is already tied to my MDE, the tickets are tied to my MDE, I have dining reservations made, and my fastpass window opens in two weeks. I was able to snag what seems like a pretty good deal on the Boardwalk Villas Studio for the same time period through one of the big four online travel agencies, and I booked it. I'm just not 100 percent sure which hotel I want at this point, although I am obviously going to cancel one of them within the next few days. I'm also not entirely sure I completely trust this online travel agency (despite the fact that I listed 2 adults and 2 children on the reservation, the reservation says 2 adults only. When I called the travel agency, they called the disney resort while they put me on hold and said they updated it to 2 adults and 2 children). I'd love to add the new reservation to my MDE to make sure it's correct so I have something from disney that shows all the people on my reservation that should be there before I cancel my Pop Century reservation, because I don't want to lose my Pop Century reservation and then for some reason have the Boardwalk Villas reservation fall through as well. If I attempt to add the Boardwalk Reservation to MDE while Pop Century is still there, will that work? Will it screw both up? Has anyone ever tried this? I appreciate any advice in advance.
