There are no silly questions here on the DIS, Lucy6! I remember, before we went on our first WDW, the one thing that freaked me out the most was the transportation. I kept thinking, "how in the world (no pun intended) are we going to get around that massive place?" Anyway, once we got there, it all fell into place. The transportation is easy, efficient and clearly marked.
Anywho...you can't walk from AK to the AKL; you'll want to take the bus. As you exit AK, the bus stations are off to the right. Just look for the bus to AKL. When you return to AK, just take the bus marked AK from AKL. It will be super easy! BTW, AKL is a very short bus ride from AK.
Now for the next part of your question, should you go for breakfast or dinner? My answer really depends on if your Boma day is the only day you plan on spending at AK. If it is, leaving there will sorely cut into your day if you are attending on a day that will not have EMH on the back end of the day. If that is the case, I would suggest spending the day at AK, and leaving just prior to closing for dinner at Boma. If that is not the case, go ahead and enjoy a break there for breakfast. I have eaten at Boma for both breakfast and dinner, and you can't really go wrong with either.
Also, take some time to explore AKL while you are there. It is a beautiful resort and the animals on the savannahs are so much fun to watch. Feel free to ask a CM at the front desk for a resort map, to help you in your exploring.
