Could someone please tell me if Virgin allow travel systems instead of strollers on their flights?

I don't see any reason why they shouldn't - may depend on the size.

Do you mean actually taking on the cabin, or putting it in the hold?

I have checked in a travel system on a virgin flight - they accept all types of carseats and most types of stroller, so a travel system is no different really. You would only really struggle with a big 3 in 1 type system.
